\chapter の定義が，標準のクラスファイルのものと異なっているのが原因でしょうね。
定義の内容を示して頂けなければ解決は難しいでしょう。

ちょっと面倒ですが，毎回 \chapter の前で
\renewcommand{\thesection}{\thechapter.\arabic{section}}%% 追加
とすればどうでしょうか。
