もう解決されたようですが，別解として

\documentclass{jsarticle}
\usepackage[fleqn]{amsmath}
\begin{document}

\begin{align}
  A &= B \\
    &= C
\end{align}
\begin{equation}
  D = E   
\end{equation}

または

\begin{gather}
  \begin{split}
    A &= B \\
      &= C
  \end{split} \\

\end{gather}
